It's not as simple as "rebels vs good guys". The issue was that despite the fact that the TSAB was supposed to pursue non-lethal, minimally-violent techniques, the increase of incidents was causing some people highly-placed in the TSAB to push for increasing the TSAB forces and readopting the use of physical weaponry and extreme violence, while mass-producing combat cyborgs to act as their enforcers and cannon fodder. The TSAB leaders were against this, but public opinion was in favor, and the violence just kept going up the whole time. This whole "betrayal", then, was basically a political play to crush discord in the TSAB and push things in the direction she wanted them to go (peace and unification) by massively weaking the positions of those who opposed her and forcing massive change within the stagnant dimensional governments. The plan was hatched between Chrono, Hayate, and Carim, while Nanoha and the Wolkenritter were told the full details of the plan and willingly accepted their roles in it; Fate and Subaru had no knowledge of it. Graham, Teana, and Jail weren't in on it either.
Hayate took over control of the TSAB in a coup and changed the leadership to take a more ruthless path, discarding non-lethal magic in favor of physical weaponry and using the combat cyborgs against the "rebel" mage forces that escaped the coup. Though it's not explicitly said, Hayate had intended for the rebel group to be created in the first place, deliberately leaking the plans so that some of the TSAB's forces would be able to escape before the coup happened - that group happened to be led by Fate, and Hayate probably intended for that to be the case. Chrono's fleet had also gone missing by this time, faking their destruction and secretly joining up with the Saint Church.
Hayate then ruthlessly attacked the rebel forces, making sure to show off the full horrors of war and the new ruthless, lethal path she'd pushed the TSAB toward, while minimizing casualties by letting Nanoha smash the rebels' defensive lines (rather than using the combat cyborgs' lethal physical weaponry). As the rebel lines began to crumble and Hayate's impending victory was clear, Chrono's forces show up and broadcast the situation everywhere, essentially destroying the already-unpopular TSAB's authority by turning public opinion overwhelmingly against it while setting up a new rival government backed by the popular Saint Church.
Now the Saint Church Confederation will, under the leadership of Chrono and Carim, seize control of the dimensional seas and the various worlds from the TSAB and take over its role, while using Saint-Kaiser Vivio as a figurehead. The rebel forces who resisted Hayate's attack will be integrated into the Saint Church Confederation's army, while Hayate's forces will be dissolved and she, possibly Graham, Jail, probably Nanoha and the Wolkenritter, and every high-placed person who supported the combat cyborg unit will be arrested and imprisoned for their crimes and leaders that opposed it will probably be absorbed into the SCC - essentially, purging Chrono and Carim's political opponents while at the same time vastly increasing their own power and influence and turning public opinion strongly against war and armament, at the cost of Hayate and those who followed her.
